Hacking Emunand update on a downgraded Japanese N3DS?

I'm having a few issues updating the emunand to 9.5 on a Japanese N3DS that I downgraded earlier.

Basically, it seems to be choking on the title 000400102002CA00 (that was skipped during the downgrade) - if I attempt to install the full upgrade pack through sysUpdater, sysUpdater complains about a write error on that particular title and just stops (presumably bricking emunand since it had already updated a bunch of other things earlier). If I skip that title by deleting it from the updates folder, sysUpdater goes through, but I end up with an emunand brick (oddly enough, the shutdown screen does come up if I hold the power button for a bit, but it won't load Home Menu - on startup, it gives me a message about Home Menu being corrupted, but it doesn't seem to be able to fix this and loads to a black screen).

(Should probably mention that I'm using the standard 9.5.0-23J update package from an iso site)

Am I missing something very obvious here? Or is it not possible to update via sysUpdater in this case and so I should go track down a cartridge instead?

Tried that - was getting these errors from that set of instructions, actually...

Edit: Wait, how long does the "fixing home management" bit usually take? I gave it a few minutes but it didn't seem to come back up.

Edit 2: Nearly forgot to mention: Thank you for creating that regardless - it was very helpful.

I would like to know how you work out with this as I have a 9.4 JP N3DS that I want to downgrade to 9.2 and then install emunand 9.5 on.

Yeah, I don't believe this is region specific; I'm having similar issues with an emuNAND update from 9.2E to 9.5E on an n3DS. For me, the file is 000400300000B902.bin. I've followed your guide Xenon (Which was rather straightforward and helpful, thanks) a couple of times with no success.

Thankfully, a quick emuNAND backup gets me up and running again quickly enough to retry. So far I've tested both with that site's 9.4.0-21E (Full) and 9.5.0-23E (Full) file packs, confirming the latter's number of files and filesizes. After the installation I need to wait for the Home Menu to set up again, at which point I am left with a lovely black screen. The Orange friends online light flashes from time to time, so things are happening in the background.

My suspicion is that things are slightly broken in the downgrade process for n3DS; something isn't being cleaned up that probably should be.

Whoa, I wonder if that file is the corresponding News title for the EUR region.

That's actually the tricky portion - I've gotten my NNID linked only on emuNAND so far. Basically, if you install the latest NVer on your emuNAND, you can launch the NNID title directly via the instructions from https://gbatemp.net/threads/just-recently-set-up-cfw-cant-link-nnid-on-sysnand.402614/
This should allow you to link the NNID. It may also work from System Settings in emuNAND, and this may allow you to link both sysNAND and emuNAND - I never got that far due to, ah, user error (I forgot that the last field in the sign in process was for the email, and I don't actually read Japanese. :P ).

Edit: This doesn't work from the sysNAND directly - it'll just ask you to update. While you may be able to install the NVer CIA to sysNAND, I don't recommend it.

I actually fixed my issue another way, funnily enough.

For some reason, if you removed the emuNAND's Nintendo 3DS profile on the SD card, the Home Menu would come back up. I was able to transplant my games back into the profile afterwards. That way, I kept my NNID linked, as well as reached 9.5E :D

How do you remove the profile?

When you did the downgrade, did you have to navigate through Japanese exclusive dialogs everywhere? I'm fearing I'll run into an error message and not be able to decipher it.

How do you remove the profile?

Plug your MicroSD card into your computer. Navigate to the Nintendo 3DS folder on the card. There will be folders with random numbers in it. These are the profiles, containing the installed titles and other info for downloaded content and the like. Figure out which one is your EmuNAND one, and move it to the desktop, removing it from your microSD card. Plug your MicroSD back into the 3DS, boot back into EmuNAND.

Success downgrading to 9.1 on the system. Felt my way through the system dialogs (upgraded to 10.3 prior to attempting). Only two attempts and success (first attempt failed to load sysupdater). Took about 5 mins to do the downgrade :)
