Is there any way to use the save game from the Japanese ROM on the European one?

Also, can you extract saves from a retail card then use that with Gateway, and vice versa?

Only if you're using a .3dz dump made from that exact retail card.

Yeah. Dump the cart and the save, put the save in the proper place and rename the dumped rom to .3DZ.

no, the only game i know of that had cross region compatible saves was pokemon, most do not, doesn't matter if its your own dump or .3ds or .3dz, if it doesn't work it doesn't work
