My Nintendo 3DS Game of the Year Award goes to.....

ZERO ESCAPE : VIRTUE'S LAST REWARD
Released in November last year.

I loved this game to death... even if I have over 600 hours clocked on Kingdom Hearts 3D, which is second.
Clocking only 70 hours on this game, however much more playtime will be added once I start my second play through which is doing all the puzzles on HARD MODE.
Doing all the puzzles on hard mode will be a challenge; But I know after some time i will be able to do it.
The plot and storyline in this game was incredible; trust me; If you liked the original, This game will blow that one out of the water.
The 3D didn't do much justice though, didn't do much except add a little depth.
The game play is where this game shines. You are thrown into rooms with puzzles; Each puzzle has a safe and two passwords hidden.
By solving the puzzles correctly you get the green password; which gives you some story items and the key to the exit.
However solving the puzzles a little differently in one spot; will yield you a blue password; this gives you access to the reverse side of the safe which contains a secret file;
Two files can be found; EASY MODE will give you a SILVER FILE, whereas HARD MODE will give you the GOLD FILE. These files contain information about some of the plot points in this game and will make it more understandable.
Believe me; I beat the game and the ending still confused me; I couldn't believe this game could harbor such a twist.
I recommend anyone with a 3DS System; GET THIS GAME, and soon.
Your collection is incomplete without this gem. This is the best game to release on the Nintendo 3DS so far. However once Ace Attorney 5 releases in English or Professor Layton vs Ace Attorney comes out... which won't be for a while yet.

Quite frankly, other than NSMB and KI, I didn't play much of what came out in 2012.

Luckily Fire Emblem is coming out this year, and hopefully a few other awesome games...

I had so much fun (And I still am) with Theatrhythm Final Fantasy. That, Colors! 3D, and Rhythm Thief and the Emperor's Treasure, although I've only played the demo.

Either Heroes of Ruin or Virtue's Last Reward.
I have a lot of fun in HoR playing with my friends and VLR had that sequel hook, so I can't really decide.

Loved the appearance of TWEWY characters, the great gameplay and story.

The only 3DS game I enjoyed the most next to Resident Evil: Revelations and Kid Icarus Uprising.

I know this thread is oldish, but I missed it and wanted to post mine.

The sad answer for my best 2012 3DS game, excluding ports, is... Kid Icarus: Uprising. I know it's cliche and people are probably rolling their eyes, but it's the truth. The thing is, I didn't get my 3DS until 2012 (January), and I never owned any of the DS systems, so my 3DS gaming has consisted mostly of 2011 3DS games, and tons of DS games. The only 2012 retail 3DS game I played at all besides Kid Icarus was Resident Evil: Revelations, which I haven't played enough to really make a judgment of, and demos of MGS3D and KHDD, neither of which I cared for.

That said, there were tons of great eShop titles (again, excluding ports) that I liked... Mutant Mudds, Fractured Soul, Liberation Maiden, all come to mind. And I can't remember if they came out in 2012 or not, but Sakura Samurai and Mighty Switch Force were really great, too.
