I have a 64gb SD Card and formatted it to FAT32 using a third party program as Windows doesn't by default support FAT32 with large drives, I got this all to work with a 32GB sd card using TwilightMenu++, and it worked just fine, but with the 64gb SD Card it gives me an error saying
"Error
Empty MBR Entry"
Is it because it's a larger drive? I thought it'd work even if it were so large as my 32gb worked.

Yes, it doesn't work because the SD card is too large. Unlaunch and the Nintendo DSi/XL doesn't supports SD/SDHC cards above to 32 GB.
