I've recently encountered a couple of situations where use of the touchscreen is required in some of the games I wish to play/create videos of on youtube, and my temporary solution has been to hold my gamepad in my left hand while using my right to click with my mouse.

I came here to ask if there was a more comfortable way of doing this while still keeping the functionality? I'm sure I could get used to this and just play these games in small doses so as not to strain my wrists, but I figured it couldn't hurt to ask if anyone had come across a different method. I can't even find a way to mess with touch screen options in desmume. Either way, thanks for reading!

There are some games that have their touch controls mapped to a dpad, most notably star fox and the zelda games.

Otherwise this is actually a problem on the hardware too with people contriving all sorts of ways to hold the stylus for when they need it and buttons the rest of the time. I guess you could buy a drawing tablet and try to have that working.

I am not aware of emulators themselves that might map a thumbstick to the touchscreen or something, however there are programs for windows and such that will allow you to map a controller to a mouse and keyboard. I am not sure what the kids are using these days and my old standby of joy2key has not done well in recent years. http://alternativeto.net/software/joy2key/ might get you somewhere, it reckons https://github.com/Ryochan7/antimicro could be worth a go.
