I can't remove those dark spots, it's missing solder but I don't think that this will cause any problems. Now I just have to preheat the board and put the M92T36 chip on there, apply a thicc amount of flux and use a heat gun, right?
Btw, I've ordered soldering tweezers for my soldering station, I hope that these will make it easier to put the capacitors on the board.

You have to find broken electronic device or something old, with similar elements and go play with it.
Obviously you don't have proper feel. Try to use different tips.
Remove and place back different elements, try to find something that have QFN package chips.

I have a digital USB microscope and a "normal" one, but my tools are to large to work on something under the microscope.

Which capacitor should I place in the yellow marked area?

It shows two 1uF 0402 capacitors in the picture, but on my board there's only one pad

You will have to repair pad that you took off.
Also you didn't follow advised steps.
Place chip first, make sure it's properly aligned and doesn't have bridged pads, place rest of the elements.
More you messing up with pads bigger chance to rip them off.

I kinda did it.
I also prepared the board for placing the resistors xD.
I think I have to reseat the M92T36 chip

You have to make sure all pins aligned + all pins attached, take flux solder an go around a chip like in video i sent.

I lost the resistor in the top right corner. Can you tell me which one I have to order?

--------------------- MERGED ---------------------------

I removed the M92T36 with 420°C using a Yihua 8786D station, on 3/4 of its max. airspeed
3/4 speed is too much, you will blow small components out of alignment, guessing that's what happened judging by the picture. About half speed or just under half seems to be good from what I have seen (not my own experience but from watching soldering videos on YouTube), having a steady hand is also important (caffeine is a no no)
The replacement M92T36 chip arrived today but I will wait for the capacitors to arrive so I can "install" them onto the motherboard first.
Also, I can't clean the motherboard from the flux with 99,9 isopropyl alcohol, it just stays sticky.
I have the same problem (I am also using an amtech clone because amtech do not have distributors in Europe by the looks of it and buying from US would have put me over the tax free limit then I would have had to pay import tax + fees which gets expensive)
From what I have seen on YouTube it seems like other people use more rounds of IPA and let it run off the board, I suppose the flux is supposed to run off together with the IPA. I noticed also the brush I was using to clean the board would get sticky so I suppose if the brush is dirty then it won't be able to clean the board fully. And no amount of dunking the brush in IPA would get rid of the stickiness. But maybe using more IPA and letting it run off like I have seen others do is the solution. I still have a sticky controller PCB I was working on modding that I could not be bothered to continue working on so I will try more IPA next time I work on it and see if it gets rid of all the residue. Also, there are specific cleaners for flux that are supposed to work better I think.

That looks too big to work on something that small.
I can't find the 10nf 25v 0201 caps. Can I use something different?
Same or higher voltage is fine as long as the capacitance is the same, but not lower voltage. You can use a different (physical) sized capacitor, you'll just have to add a jumper wire or two to solder it onto the pads.
