Is it possible that backups with malware have delayed activation? For example people are saying the Pikachu backup is fine now, but can it somehow have hidden malware that is set to activate when a certain point in the game is reached, or after a week has passed etc?

Firmware is irrelevant. As long as your serial number is not patched, CFW/homebrew will work on any firmware (although new firmwares may initially break CFW/homebrew).
I currently have a Switch on 3.0.0 that is unmodded and has never been online. I want to be able to go online but still preserve any chances at a coldboot. I currently don't need to run homebrew or want to do anything other than preserve my chances at a coldboot and go online. Is it possible using ChoiDujor? Or will simply using ChoiDujor pose a large ban risk and make it not worth it?
Since ChoiDujour uses RCM and memloader to update the firmware without burning fuses, it presents a very minor ban risk since RCM is loaded before the NAND (meaning no traces should be left in the NAND).
What exactly are the benefits (if any) of SX OS Emunand, compared to Emunand of say 3DS that I am used to? I am assuming it does not allow for "Safe" online play on the switch, does it really add many benefits or is there not much of a point in currently setting it up? Also is SX OS and all versions compatible with the newest up to date official FW from Nintendo? I felt like I read of compatibility issues with games using the newer SX OS versions and or Emunand, especially on 6.x switches and want to make sure I am setting everything up properly for my friend on his updated switch.
The only other benefit of EmuNAND is being able to boot higher firmwares without updating SysNAND in case a future exploit is released for lower firmwares.

You also cannot backup your saves without getting banned by Nintendo since it involves hacking the console; hacking the console and avoiding a ban are mutually exclusive.
Is it normal to have to boot into ReiNX to launch games that I've installed via tinfoil?
I guess I was just expecting to not have to boot into CFW to play the games that have been installed.
Yes because these games are signed with fake tickets that only allow them to be launched in CFW mode.
I've been out of the loop for a couple months. I have SX OS and want to be able to play games that require higher firmware versions as I'm currently on 4.1. I haven't done emunand yet, and I have a backup of slightly cleaner NAND (I played a couple XCIs before I backed up the NAND. I've still only used XCIs, but I've used a lot more. No LayeredFS or NSPs). If I install emunand now, can I restore my somewhat clean NAND backup over the official NAND later without overwriting my emunand? Should I just restore my old NAND now before creating emunand? Is there even any benifit to restoring my old NAND considering I played a few XCIs on it and I haven't done anything since except play more XCIs?
You can restore the NAND then install their version of EmuNAND.
