It's probably the best 'good' ending that you get in this game. Some of the other endings are left open where you don't know how it really ended beside what happened after the lockdown. Who knows, maybe a sequel can be made out of one of the endings.
As for your Q concerning Amane and Naoya,
They're pretty much opposite stories but the battles that you'll encounter will be sort of similar. You either side with the demon and aim to overthrow God (which unfortunately, you don't get to do in the game) or you can side with the angel and be their messenger. You'll get a better story from Amane's side though because you'll learn about the story about the brothers Cain and Abel. I don't remember Naoya showing his true intentions when I chose his path.

Finished his path a while ago but yes, Naoya is Cain and the MC is Abel. The essence of Abel can be found in many people on Earth but they do not retain the memories of their past. On the other hand, Cain is an individual being which throughout time has retained the memories through all history. His quench for revenge seems to have accumulated over the ages and he wanted to do it through the means of Abel. You'll get a more in-depth story about it when you finish Amane's path.
