Also, it finally worked for me, I had to install devmenu through the injected fbi(dev menu was a bitch to trackdown, had to get it from a chinese site)

I booted rxtools, injected fbi to health and safety on sysnand, booted rxtools in sysnand, launched fbi, installed devmenu to NAND(not sd card), launched dev menu, installed the CIA's and it worked, so yeah, just like that

This isn't working on my R4i sdhc, but that card did work back on 4.0. Is there anything else I can try (I already installed the whitelist and twl_firm)?

It seems that since some version that I don't actually remember the 3DS will do a EEPROM check (or something like that) alongside the whitelist. So if your flashcard was blocked through this check it won't work even if you downgrade the whitelist.
