Sometimes I have a similar problem: Files that are visible and don't have the "hidden" attribute set are not listed in the EOS menu.
I found out, that they where set to "system" attribute using the "attrib " command in cmd.exe. I unset them with "attrib -s " and then they were displayed in EOS.
