I have a DSi with an Acekard 2i with a micro SD card filled with NES games. Except, I can't find a working NES emulator for the DSi. nesDS freezes and nesterDS never can find any of the correct files. Is there another working one?

    NesterDS PocketNES* nesDS midori

Try those. Some emulators & homebrew don't work on the DSi.

With the Acekard, I believe you have to launch NES DS from within AKAIO for it to work.

Why is it that some homebrew doesn't work on the DSi? And why does nesDS only load with AKAIO?

Matt, because the DSi doesn't work exactly like the DS/lite. At least, I don't think so, considering hardware and software differences. As for why the nesDS won't load without AKAIO, probably because AKAIO is cleaner then the official firmware. Or interface. Whatever ya wanna call it.
