Gaming N3DS Content transfer without format?

So I have the MajorasMask 3DS preordered and also planning to pick up a regular N3DS on friday.

I'd like to transfer the preinstalled Majoras Mask Game over to my other 3DS but also keep it on the XL one.
How would I go forward to do so?

Things that I thought about:

-on a pc, simply copy items from one sd card to the other
-Transfer files via 3ds, but then loose the content on one (right?)

Also, If at some point, I'd want to resell the Majoras Mask 3DS, would I be able to reset to factory settings and have the copy of Majoras Mask in place? (Since it came with the system?)

As far as I know, after the transfer you will be left with no info on the original 3DS.
The only thing I can think about to still keep all your things in both 3DS', is to make the transfer, and then make a NAND restore in the original 3DS AFTER the transfer.

I did the same thing with my Wii after the Wii U transfer and recovered all my WiiWare games and other stuff.
If you have a Gateway or other means to do a NAND backup/restore, go for it.

    I don't have a wii u anymore to test it myself, but if homebrews are not visible on the wii u menu I think you can press L + R + minus to open the plugin menu, there should be an option called "homebrews on wii u menu" or something similar

    Or when your player dies, you can say in code, if enemy exists, do nothing, but if enemy does not exist, then create enemy at certain spot. (This would be a pain tho for lots of emeies)

    Easiest, simple way would be just restart scene, but player would restart from beginning.
