Yes, this uses Layeredfs, so as long as you don't launch NTR, the mods will not be in place (or whatever else you're using, like hans)

If I install Mario kart in a cia, and install 0.4 cia file. it just replaces the game I think, and I get blackscreen when starting the game..

(It is illegal to share cias here, if I were you I would delete it before a moderator sees it ) Anyway, DON'T USE A CIA, FOLLOW THE OFFICIAL TUTORIAL, YOU HAVE MORE ADVANTAGES (EXCEPT ACCESSING MIIVERSE) IF YOU USE NTR METHOD.

I got it to work. However when I start mushroom cup. The cpu players are riding against walls. and the ranking seems messed up+ minimap. is this common?

Yes, that means whoever made the track didnt make decent cpu routes. Only recent custom tracks have minimaps, unless you're Pablo who knee how to do them for a while
