Well for some reason GBA games don't seem to work on my O3DS with this latest release (I'm not sure they even worked on the previous releases),
Booting from amr9loaderhax. Patched AGB_FIRM installed.

If you are on AuReiNand have you updated to 3.6.1. It seems there's been a few changes around O3DS and how things like GBA games work.

Booting into sysNAND or emuNAND? Games installed to one or both?

No, 3.6.1 is unrelated. Are you sure you copied the "reboot" folder?
3.6.1 and 3.6 execute exactly the same code on O3DS :)
I don't get stuck in a black screen. I get that "an error has ocurred" message, as if the AGB_FIRM sig patches had not been applied
(or what happens when we're trying to play a game on an unlinked emunand without installing it in the sysnand).

EDIT: Ah yeah it was just the AGB_FIRM. I had installed it with a more recent DevMenu and overlooked the "Software already installed" warning.
Fixed it by installing with the older DevMenu that ignores that.

Got AuReiNAND set up all right. Maybe I'm missing something obvious, but why can't I use Decrypt9 anymore? I boot sysnand by holding R and start up the HBL, but when I start Decrypt9 it just puts me back into the HBL. For EmuNAND9, I just get a red screen. Is it because sig patches are disabled?
edit: fixed

Makes sense. I guess I have the firmware90.bin in the wrong place (in the rei folder) because I just get the "an error has occured" black screen when booting with L.
edit: got it to work (kinda)

Can someone help me please! My O3ds with RXTools used to load my GBA/DSI Cia files perfectly. Now when I updated to AUReinand it doesn't work anymore. I have Unlinked Nands and I repatched my AGB_Firm but still no luck. Can someone help me please?
