Is there any way to use NDS/GBA Linkage with R4 and other slot-2 device (like M3lite or G6)?

Yeah, I was wondering if that's what he meant too.

The Pokemon Mystery Dungeon Blue Rescue Team (DS) and Red Rescue Team (GBA) are supposed to support GBA DS communication too.

Yes, like PalPark in Pokémon and Rescue Team, but not only those, also Advance Wars, MMBN5 and Cast. Dawn of Sorrow (this last one i'm not sure, only read about it somewhere). So, is there any way? Are the linkage capabilities in R4 and othes slot-2 enabled? Or any homebrew that enables them?

R4+3in1 work fine
just load GBA into PSRAM/NOR before run DS game

You could also run both of the games on the M3 Lite. You'd just have to choose GBA Linkage when patching the DS rom. Start the M3 in DS-mode (via the R4) and choose the GBA game. After that, choose the DS-game. Both will load and will be linked.
