It could be from the way the icon was extracted, or a change during production.
The Pokeballs seem to be simillar sizes though.

You'll notice a creative leap from Platinum to HG/SS, but then again, HG/SS wasn't a main installment to the series, so... You decide whether the Black icon in question is real or not...
