I want to change what the files are called and renaming the .nds and .dat to a new name doesn't work as it doesn't load my save. Is there anyway to change a name of a game without losing my save file?

You need to use the M3 software..

Using the PC side client software, select the game you want to back the save up for and double click it (the game). It brings up a supplementary window, and in the bottom left-hand corner you'll see "read .sav" and "write .sav".

Using the "read .sav" button, it will as you where to save it and what to call it. Rename it to whatever you please, and then use the "write .sav" function to put it back.

Voila!

Edit: Of course, you will have to write the ROM back to your CF/SD with the new name. After all, the name of the save doesn't really matter, it could be 'diddlysquat.dat', you won't ever see it on the NDS.
