Put that somewhere on your sd card so that you can run it from twilightmenu as you would with any gba or nds rom. You could replace your twilightmenu integrated gbarunner2 in _nds folder, but I advice against it since the benefits of using the DSi build for most other roms is much greater than having it work for that specific game. Basically you'll have to run that ds build whenever you want to play Gundam..

I noticed some graphical issues in Advance Guardian Heroes. Many gfx glitches in Stage 4-1 after you come out of the tunnel.
This occurs in all versions of gbarunner2. With wram icache setting, DS mode and DSI speed.
I attached a save file.
Just tested your save and I can confirm this strange thing is happening. I used to find something similar on the transition to stage 2-2 but on the later builds I could not reproduce it. Here's an image of what happens on Dodain47's save:

There's this bug that after Mario drinks from the Fountain in Hoohoo Village, the interactables graphics glitches. Tested with Luigi, nothing happens to the interactables.
Would you be able to share your save as close to what makes this happen as possible so that we can more easily check it? Also if you share what system you're playing on and if you're on the latest version then great!

Also I'm playing on the 25th Super Mario Bros. Anniversary Edition DSi XL and I'm on the latest version of TWiLight Menu++ and the System Version too

Just put the .sav file in a .zip archive and drag and drop here. Same as you did for the attached image I imagine. There is an upload file option when posting here.
 
I'm trying the latest prerelease version on 3DS. Pokemon Ruby goes to a black screen when I choose to continue my file. If I choose new game, it goes to black screen after giving your name to the professor, when you character shrinks before the game begins. It was working fine a couple of weeks ago. It happens with Sapphire too.

Yes this is a known regression. It is already specified on the GBARunner2/DSi 3DS Compatibility List
I haven't checked which release it happened on but if you have a look at github and grab the second or third last build I believe it works. I'll have a look at it pretty soon and post back here which one it is. I believe there has also been a regression with regards to the gb audio in these two games as well but it is a bit more subtle and is mostly noticeable in the intro cutscene. This does not affect Pokemon Emerald, but it does naturally affect Sapphire as well. FireRed and LeafGreen are fine.

Pokemon Ruby and Sapphire have been fixed again. It was a small oversight I accidentally introduced while doing those timer fixes (but not related to timer stuff).
 
Not to mention that the latest build fixes a visual glitch present in Crash Nitro Kart and Brother Bear. I'll be updating the DSi and 3DS wiki with what else we find.

Also, if anyone is interested Mother 1+2 were discovered as working with both games as long as you turn off wram i-cache when trying to run Mother 1. Lots of other roms have become playable or better lately as well and I try to keep the DSi and 3DS wiki up to date for the most troublesome games.

On a slitghtly different note. GBArunner2 has currently 1323 roms of the 1527 on the wiki rated as good or perfect, in other words a playable compatibility of roughly 87% !

As always, if you encounter a game that doesn't work but is reported as working then try to run it using the latest DS build or find the last build it was reported as working on for your system. I haven't had the time to go through all the roms. I've actually only looked at 340 of them. Still, the general idea is that the DSP has improved things a lot. The DS does still get updates along with the DSP build, but obviously for things that are not concerning the DSP, since it does not have it.

Also someone reported today that they were able to do a link battle in Pokemon Emerald on GBArunner2 using the last wifi_link release, which I find amazing :yay3ds::yaynds:

Wait, so you counted every game from the wiki?:P
 
One thing I would also like to point out is that Pac Man World, a game that has audio problems in all pc emulators, has good audio in gbarunner2 now. This is the result of some research I did on hardware. I have a much better understanding of the audio fifo hardware now. I tried reaching out to endrift to get it fixed on mgba, but she hasn't been online in the past weeks or so.

Same with X-Men - Reign of Apocalypse [UE]. There is no audio in mGBA.

Unfortunately I have maybe an Issue.
In todays TWiLight Release 14.2.0 (Commit date 21-04-2020 / Hash 088cbc59bd8931a0814d00ad92e5c759921f9cd)
the Super Mario (Advance) Games stays on the Rom Browser:

I have tried:

Setting changed ARM7 and 9/disabled wram i-cache/DS main memory i-cache.
I have used an DSi.:)

Can someone please be so kind and confirm/to not confirm this please ?
