Perhaps it's only fake headers, and nintendo is slowly banning,
rather than immediate mass ban?

any "banned users",
try backing up this emunand,
and revert to an older version.
and then play a game that uses unique header (personal),
and see if still affected..

If they can get a bunch of 3DSs banned they can sell more N3DSs! Forced Obsolesence! No wait....Nintendo isn't smart enough to do that. :)

Whoever is stupid enough to use fake headers and get banned, well thats your own fault......

So it seems to me that all of us that can should start using .cia files instead since they don't need headers. Are there any benefits to using .3ds/z roms over .cia files that I should know about?

Ripping our own games and being unable to create cias on FW 9.2 and up is an issue. Still not seeing any other news on this though.

Right now I use my Bravely Default header for my .3dz games (I haven't ever actually gone online with them yet). But it seems that nobody who has issues has been using .cia files. I don't have any saves that I'll miss by switching but I do have a few questions first. Well only one really. Where do save files from .cia games go? To a dedicated folder on the SD card or the root of it?

I'm pretty sure my emu and sysNAND are linked. I never understood why I should unlink them. Would that remove my NNID from emuNAND? Is there a danger for me to install .cia files if they are linked? I am sysNAND 4.2 and I have a theme on emuNAND so I will never open a .cia file on sysNAND by mistake.

basically if they are linked, whatever you do on one nand carries to the other e.g. you have a red theme on sysnand, the same theme appears on emunand
also, unlinking fixes the gift wrap bug
