So it seems to me that all of us that can should start using .cia files instead since they don't need headers. Are there any benefits to using .3ds/z roms over .cia files that I should know about?

does seem practical, just be careful in data management
basically if they are linked, whatever you do on one nand carries to the other e.g. you have a red theme on sysnand, the same theme appears on emunandI'm pretty sure my emu and sysNAND are linked. I never understood why I should unlink them. Would that remove my NNID from emuNAND? Is there a danger for me to install .cia files if they are linked? I am sysNAND 4.2 and I have a theme on emuNAND so I will never open a .cia file on sysNAND by mistake.
