Hi everyone! If I were to download a .cia of a dlc for a game, if I installed it would it work with my retail copy of the game? Or would it only work if I had the game installed through other means (.cia or eShop)

There is no reason for it not to, I have Fire Emblem Awakening DLC installed through a .CIA file and I run Awakening from a Sky3DS cart. Not 100% the same thing as running an actual Awakening cart but I cant think of any reason it wouldnt work

Yes, but only in emuNAND.
If it's a free DLC you can download from eShop, in sysNAND with Sproof Firmware
