No. Once they're in S/M, they can't go back to XY/ORAS. I believe it said so in the Pokemon Bank preview things.

Edit:
Pokémon Bank Notes
If you transfer a Pokémon to Pokémon Bank and then on to Pokémon Sun or Pokémon Moon from Pokémon Omega Ruby, Pokémon Alpha Sapphire, Pokémon X, or Pokémon Y, you’ll be unable to transfer it back to Pokémon Omega Ruby, Pokémon Alpha Sapphire, Pokémon X, or Pokémon Y.

You can’t deposit Pokémon holding items into Pokémon Bank. If you try to deposit a Pokémon with a held item, that item will be sent back to the original game.

No you wont be able to do that.
In other hand, we still don't know how the transfer between gens will be, so consider that Pokémon as ilegal for now.

It's funny how they managed to do it in Gen 2 games, with them checking for illegal moves themself (via the time machine trade thingy), and yet they can't do it with Pokemon Bank which uses internet to check for legality of pokemon.

Does Bank even do legitimacy checks? I recall being able to store hackmon on it when I first got it. I know there's been several updates since then though, so it might have changed.
And while Gen 2 did have the system to trade between gens, it also brought glitched Pokemon into play (though I forget all the details lol).

Yes, it does do checks. Just some people don't seem to realize that there's no way to tell a string of bits from another string of bits that are exactly the same, no matter how they were created.
