Well I just converted a 4GB Twilight Princess ISO to WBFS and I was shocked to see it was only about 1GB. So WBFS in my opinion.

fat32 and .wbfs files is best because also u can store almost all homebrew on your drive as well.

if you want to load it on the wii use .wbfs
if you only want to keep them as backup wiimms wit has some better formats

wbfs, wia and cios all have good compressions. They really are not going to differ to where its going to matter.

Format your drive to fat32, and use isotowbfs to convert your files. Unless you are just dumping your games in a usb loader.
Configureable usb loader or usb loader gx is what you want.
