Patched GameCube ROM - Trimming/compressing OK?

I just patched my copy of Kururin Squash with a English language patch. Would compressing/shrinking it (I use gamecubeisocompress.exe) disrupt the patched rom in anyway?

So...I also see the current recommendation is to use .ciso with Nintendont and USB loader GX. Can I convert previously shrunken isos to ciso without issue?

Sure if you mean "without further issues", trimming is a bad choice by itself (since it's pretty much defragmenting the disc image, and some titles use fixed sector reads) regardless of what happens before or after

Just do the patch on a clean dump on the game, then if you want you can compress it to CISO (the right kind - you probably already know it by now, but it's not the same as a PSP's CSO) or make it sparse (wbfs style) by converting it to NKit ISO
