Is better if your backup and delete your Atmosphere and bootloader files and recreate using the new download ones.
You need to update your Hekate_ipl.ini file in order to use the new Atmosphére file package3 instead of fuse_secondary.bin
Update your sigpatches.

Do not forget to update you hbl and switch files.

The ini file is personal to you, it tell to hekate how to boot, and what to boot, so the content is about your system config. if your is blank you can use a template but you must to customize to match your config, if you are using emunand it must to point to your exact config.

on https://github.com/CTCaer/hekate#bootloader-configuration you can read about the file content.

As CTCaer can be a decrypting error, please try to enter to NYX (pressing -Vol while booting) and try to dump PK1/2

first press tools on the top menu:

then tap "Arch bi" on the lower right section, select dumpl

the file contents indicate your EmuNAND is file based and is on the folder:

SD:/emuMMC/SD00

look if that folder is complete and if you have a backup of your emunand try to restore it.
