I need some help getting things setup. I tried to set up covers, but they aren't showing up.

CoverArt.ini

#path to folder with covers
folder = /_bagui/coverart/nds
#image type
type = png

I copied the example exactly, put it in the same folder as my ds games, put the cover art in the right spot. Cover is for NSMB, named A2DE. It's a png, made a little smaller than the favorites background.

Did you make sure that the png images have the same file name as the nds files?

Out of the readme
Code:
[Game Covers]
- 16 bit and 24 bit bitmaps, or any format of png file supported. Transparency effects will not be used for performance purposes
- can be any size as long as it fits on screen
- can be either png or bmp files
[B]- must be named exactly the same as the game file including the file extension (see note below for commercial roms) [/B]
[B]-CoverArt.ini file can be present in the same directory as the media/game files (it has a higher priority over global settings) or [/B]
[B]a global CoverArt.ini file can be used in /_bagui/user files/ [/B]

ini file example:
**********************
[file extension] -file extension must be replaced with the file type you wish to add covers for
#path to folder with covers
folder = /_bagui/cover art/nds
#image type
type = png
**********************
[B]*Commercial NDS roms use the game ID for covers and do not need the file extension in the title of the cover file. [/B]
So for homebrew roms it would be: Homebrew.nds.png
And for Com. roms it would be: Commercial.png(I think...I don't have covers for com. roms...)

It says for commercial roms you have to use the game ID. So New super mario bros would be A2DE.

Could someone who has covers working please help me?

No, I was talking about the full file name, I didn't know if you had included the ".png" at the end..

I had this set up on my DSTWO, but it just made the menu laggy and wasn't really worth the trouble.
