So, I may be doing it wrong, so could you please tell me what exactly to do now?
I have copied the files from SD to PC, then switched the SD card (is this a problem?) for a higher capacity card, formatted it for emuNAND in Gateway, copied back the files from PC to the new SD...and nothing happens. Other files (newly added .cia or .3ds files) work just fine, only the old games are still missing. Is a different card the problem? (The old SD would be formatted anyway though...)
Oh, and I've updated emuNAND to 9.9 (from 9.2).

Going to settings while in emunand, then exiting, kicks me back to sysnand. Pay attention to the firmware version and whether it starts with GW whenever in system settings to make sure you're altering only the settings of the nand you want.
There is, but I believe it only has userland access. If you're only looking for homebrew and region free, then a 9.3+ N3DS will be fine. If you want the ability to play roms, etc... then a 9.2 or lower N3DS is necessary.

Eh wait, you already had emuNAND running on that smaller SD card and the "files" you had installed were for that emuNAND right? It's no wonder that you can't see your old games as your new emuNAND doesn't have that "installation info".
If you were changing to a higher capacity SD card you should followed this thread: http://gbatemp.net/threads/how-to-transfer-emunand-to-another-sd-card-working-on-new3ds.383684/ as well to transfer your old emuNAND to your new SD card.
If the play data etc. on your old emuNAND was important, you can still use the emuNAND tool to save the emuNAND on your old SD card (if you haven't formatted it) to your PC, and inject it back to your new SD card. You will have to reinstall the new installed games though.
Unfortunately there is no way to transfer between regions even with Ninjhax or one of the CFWs.And one last question: Would I be able to system transfer from my USA 3DS to my EU N3DS if they're both soft modded with Ninjahax? I have a couple downloaded games I would love to be able to transfer. If not, it's no big deal
First, format emuNAND on the new SD card. Copy all of the files on the old SD card to your PC and use emuNAND tool to extract the emuNAND. Use emuNAND tool to inject your emuNAND backup to the new SD card and copy all of the files that were on the old SD to the new one.I have a N3DS XL with a gateway emunand on a 32gb micro SD card, how would i go about transferring my emunand and the rest of the contents of the 32gb micro SD to a 64 gb micro SD card, I will be using it on the same system but I want all my CIA's to be transferred too so i don't have to reinstall each and every single one of them. To stop it from updating, just don't set up an internet connection on sysNAND. You will need Cubic Ninja, a Sky3DS or Ocarina of Time 3D to run the CFW. If you use OoT, you will also need either a save dongle or another 3DS that is already exploit compatible to install the exploit save on the cart.Thank you for your reply.

Is it safe to install updates in emunand when prompted to? I know there are cia files for this sort of thing but is it possible to install it from the 3ds?
