No, it won't.
Do note that most of the games you mentioned are not part of the main series. IMO, the Pokemon series is quite fun. It has a replay value unmatched by any other game and quite an extensive battle system. Even after you are done the story mode of the game, there are many other things to do. The addition of new Pokemon adds new battle strategies among other thing. Gamefreak is not going to change a battle system that has been fine-tuned and perfected over many years. As long as people enjoy and still play the Pokemon games, Gamefreak isn't going to change much to the core gameplay. There is no need to.
Also, just a FYI

I made a chart with the release dates of the main Pokemon games.
Judging by this, Pokemon Grey (or whatever else the third version may be called) should be coming out in Japan in about a year.
The duration of time between the release of Pokemon Diamond/Pearl and Platinum is 1 year, 11 months, 16 days.
The duration of time between the release of Pokemon Ruby/Sapphire and Emerald is 1 year, 9 months, 26 days.
If the third Pokemon game follows this order, it should come out sometime in 2012 and be revealed later this year.
Do note that I am using Japanese release dates.
