I converted a few XCI games to NSP so that I can have them installed. I am wondering if there would be any benefit of getting actual eShop versions of those games? Or is it the same thing in the end?

If by eShop you mean legitimately bought then yes. Converting a xci to nsp won't include the tickets or be signed so you will get banned. If you mean nsp that someone else has dumped from the shop then no it won't make a difference.

Whats an ACID patch?
One of the general patches folks use to run unsigned content.
E.g. ES, FS or ACID patches.

Chances are that wherever you got your current patches from included the ACID patches.
Also, will the XCI to NSP converted game be able to take game updates?
Yes, you can install update NSPs and they will apply to your XCI convert as long as their title ID match.
