I have resolved this problem using NSC_BUILDER (manual mode) :
double click the batch (NSCB.bat)
press 2 then [ENTER]
then drag your rom backup (xci or nsp) over the window and press [ENTER]
press 2 then [ENTER]
then drag a nsp or nca file over the window (it can be your rom backup or an update) then press [ENTER]
Finally press 1 and [ENTER]

With this method you can trimm or split your freshly builded rom wihtout problem
Can we do this with an already-trimmed xci? Like, apply the xci thumbnail to the .xc0 file
edit: also, are you guys sure this only affects cart2 games? I can't see the covers for Mario odyssey and Mario kart either

I think it will be easier to just bug TX until they fix it instead of rebuilding and resplitting all our xcis. This is too much
Edit2: just tried rebuilding the xci with nsc builder and still no covers

yes, it' working with trimmed files
maybe you can try with the nsp version of the game... i have fixed crash bandicoot, civ 6, dbz fighters, Dark Souls and Ys VIII with this method.
About civ 6 as an exemple: drag the folder with the base game, the update and all dlcs for the first part and then use one of the dlcs for the banner then cut it with xci-cutter

So if I use the same file for everything = more chances of getting a blank cover?

it depends of the roms but after some tests i prefer use nsp format as base.
for example:
civ6.nsp (base) + dlc (banner) = good banner but civ6.nsp (base) + civ6.nsp (banner) = blank square
dbz.nsp + all dlcs + upd = good banner in auto mode

This worked for me.

Had a trimmed XCI.
Used 4nxci to convert the trimmed XCI to NSP (now I have a trimmed XCI and an NSP).
Used NSC BUILDER with the trimmed XCI and the NSP I made.
Used XCI-Cutter to split the XCI.

Now the game has it's image in SXOS, thanks!

EDIT: This worked for all the games I was having this problem with, I was also able to just take the split xci's I had on my SD card and then join them again with XCI-Cutter then do the steps outlined above.
