There are many reason a game could be hidden.
1) Very first reason, Maybe the folder where you placed the game on your HDD is not named correctly.
To be sure it's compatible with all loaders (and not only wiiflow), it should have the title ID in the folder name, like this:
usb:\wbfs\game name
[ID6]\ID6.wbfs
with [ID6] replace by the game ID, for example zelda skyward Sword PAL :
usb:\wbfs\Zelda Skyward Sword
[SOUP01]\SOUP01.wbfs
To fix all your folders at once, use WiiBackupManager > option > FAT32/NTFS > Select "Title [ID]" > enable option "fix name convention on partition mount" > ok
Now mount your partition in the main window and all game's folder will be fixed.
2) You have an active filter in the loader.
The loader allows you to filters games from:
- Origin: Allow you to see games fron : Wii, Gamecube, channels, Emunand
- Category: Click the "desk" icon, and verify that "ALL" at the top of the category list is enabled (checksign √)
- Favorite: Be sure the very first icon in the toolbar is not highlighted
- Search: You can filter by title's name, but it shouldn't be enabled by default. don't worry.
- Parental control: Verify that the "lock" icon is not locked. you can hide games if they need a bigger parental level than the one set in the settings.
- User choice: You can hide games on a game-by-game basis, and enable parental control, in addition to the "level number" of parental control setting.
- partition number: Verify that you have only one partition on your HDD. If you have games on multiple partition, enable the "multiple partition" settings.

Are you using the latest release (3.0) ?
The previous version used an old libraries for wiimotes, and are not compatible with new wiimotes with Motion+ included. (Wiimote+)
Are they official nintendo's controllers?
they have enough batteries?
If all fails, try reinstalling cIOS.
I had this bug once, using cIOS deleted the Wiimote synch information in SYSCONF file.
I just reinstalled cIOS and it fixed it.
