If I use pkhex on a hacked switch and I transfer that "legal" hacked mon into a clean switch by local trade, is it safe to use?
Also, if I turned on both Stealth mode and used incognito to delete my switch serial on an emunand, can I use things like Wild Area News or Mystery Gift? Thanks.

Not a problem!
assuming you have a hacked Switch and a non-hacked Switch, you need to use PKHEX to inject this file into your party or one of your boxes:

Then you need to trade that over to your non-hacked Switch, then place it into the daycare with a Ditto.
Next step is to fill your party - it MUST be full and it MUST contain a FUSED Calyrex.
Cycle around for a bit, enough for the Ditto and MissingNo to breed an create an egg. When you receive the egg, choose the option to place it in your party. It’s going to ask what Pokemon to send to the box in place of the egg - choose your fused Calyrex.
Check your party, and if it worked you will still have your fused Calyrex in the party, as well as in the box you sent it to. Now deposit one Pokemon into the box to make room for the defuse.
Now you can use the Reins of Unity to defuse Calyrex from the horse, and then this changes the checkpoint flag to allow the Reins of Unity to be used to fuse again. Now you just need to use it on Calyrex and the other horse, and you’ll now have both!
I am very new to Pkhex and I'm trying to figure out how to save the changes so that they show up in the game, I have an. issue where I am unable to store anything in my bag as I am getting a "bag is full" when I try to put anything in it. So I added Dynamax ore to items and carrot seeds to key items, how do I get them to show up in my game? I have CFW with SXOS
Back up your save with checkpoint or jksv, then transfer to the pc and edit with pkhex, save and send back to switch, restore and check
Ok, I have saved it and put the card back into switch, do I then go back into Checkpoint to restore it for the changes to show up?
It worked! You just made my day! That was the step I wasn't doing, I thought once I saved it and put the SD card back into the switch that was all I needed to do. Yay dynite ore!!!
There is no way of telling how much of the game was changed with the update. The more the game was changed in small ways... the more cheat codes that will need to be re-hunted.
The memory edit based cheats are usually the only cheat codes that transition without having to be re-hunted however all the programming edit based cheats ususally need to be re-hunted.
The kind of question that as you can expect doesn't have an easy answer day 1 of an update.

So i was trying to figure out how to do this but never found any information on it which was fustrating. If you've tried doing this yourself, you know simply making it shiny doesn't work.
After a lot of testing here are working .pk8 files for the tradeable shiny locked pokemon Magearna, Marshadow, Keldeo, Victini, & Volcanion. They will trade online in link trades to anyone.
No other shiny locked pokemon are possible to be traded online.
All have my OT but if you want your own OT just replace Wolf with your own name. Do not change TID or SID as they are the event TID and SIDs.

I'm using a game card at 1.3.1. Based on the OP, it looks like the 1.3.1 codes won't work for me? If this is the case, do I just have to wait until some separate game card codes are found?
Right now I'm getting the "cheats for this game present but title version or region doesn't match" error in spite of the TID and BID in Edizon matching the relevant folders and txt documents.

And perhaps an updated all clothing code as well? For some reason, this isn't an option in pkHex and it takes a long time to use infinite money and buy each and every item from all stores.
