So leave it in and then let romfs builder do its thing once placing the files back into the data folder. Stupid question, but do I replace all of the original folders in the Conquest folder once it's done, and do I have to place them exactly as they were if so, or just leave them the same?
Can you elaborate on that more?

As in the ones removed and placed into the storage folder. Would I place those into the original GameData folder or replace that folder with the new one, and not compressing the Output with the others.
Move your randomized files to where you have your original romfs folder, overwriting the original files, then let romfs builder rebuild the romfs for use with HANS.

And it won't completely erase everything in the GameData folder? I just want to make sure of that because I almost ended up losing my ability to access the outrealm gate when getting the gay fates hack installed and I don't want to mess anything up like that again. And that is a yes to not compressing output, right? Sorry, but after the Revelations thing I've been worried that I might end up messing something crucial up if I make the slightest mistake here.

It will only replace the files that matches what's in the GameData folder, not delete the folder. And yes, Output does not need to be compressed. Output is just for your knowledge on what was randomized. Just copy and paste your randomized files and folders to your original romfs and overwrite anything that asks for an overwrite. It will not delete what's already in those folders.

Just want to note that yesterday Luma3DS got a commit that has inbuilt layeredfs support, and we might be getting an official Luma update between today and tomorrow with it, so that's nice.

Just want to note that yesterday Luma3DS got a commit that has inbuilt layeredfs support, and we might be getting an official Luma update between today and tomorrow with it, so that's nice.
It'll be much nicer for something like this, as NTR doesn't allow for soft resets. And we won't have to run NTR when we want to play the randomizer.

I built it and did the steps, but it won't load past the first cutscene of the prologue. It also took a long time for the romfs to build past hash 2 and 1. I removed CY02.bin.lz, would that be the reason?

The no text for the no option is normal. You need to readd that file.

I believe that's a chapter file for Conquest. thane98 or @DeathChaos25 would be able to tell you what it is.
Edit again: Does the Conquest data folder with romfs and such on the SD Card affect the rom at all?
Could it also be that I used the same hans folder that I did with the gay fates hack instead of replacing that with a new hans folder? And all of the folders needed to be in .bin.lz format when gone through FEAT too? I'd just like to make sure, sorry if it's getting a bit obnoxious.

All of the files needs to be in .bin.lz.
The hans folder doesn't matter as long as you got rid of the other .romfs in that folder.
It doesn't affect the ROM, or it shouldn't as you're only running a ROM hack and not actually replacing the files on the ROM itself. I would wait for someone with more experience with HANS can help you.

Alright, because I happened to lose a few files on the SD card from my Conquest data like GameData and such, but the .romfs file is still there and in hans so I was just curious as to if that might be been the reason. Aside from that, I might wait.
Any missing file will crash the game when it tries to load it, GameData would cause an instant crash since it's an essential file.

Out of curiosity, what's your firmware?

Idk I've just been using soundhax and running hans from it. Well, soundhax was patched on 11.4, so you are on 11.3 or below. You can follow http://3ds.guide to set up custom firmware, and then you can use the NTR method instead of trying to mess around with HANS.

It seems to have somewhat worked in a strange way; it randomized my existing saved files, but it crashes after trying to load a new game. To an extent anyway. Some of the units have different skills and classes and stuff.
Edit: The game crashed after recruiting a Kitsune Ike, however, that might just be because my cartridge was removed in the middle of an earlier cutscene.

Amazing work; Appreciate all of the effort that has gone into making this.

However I've ran into a problem during a randomized playthrough of birthright. On chapter 13, after completing the map the game will crash midway during Camilla's conversation with Corrin. This happens even if I try to skip it.

Does anyone have any idea if this is something on my end (e.g. bad files or something) or could this potentially have something to do with my randomized characters or even the ranodmizer iteself? I've attached my RandomizerSettings.xml(as a txt) to hopefully help figure out what the case is.

It's probably an error in the script files. There's troubleshooting help in the OP, but I'll post it here for your convenience:
"First, you need to identify which chapter the issue occurs on so that you can find its files. If the issue occurs on Birthright Chapter 10, for example, the file name you'll be looking for is A010. From there, you'll need to replace files from your patch with the original files until the issue is resolved. First you should try removing all files in Scripts/bev that start with the chapter prefix. So for this example you'd delete every files in Scripts/bev that starts with A010. If that fails to fix the issue, delete the map script, which is named after the chapter (Scripts/A010.cmb in the example). If the issue persists, navigate to GameData/dispos and delete the dispo file (once again, A010.bin if you're looking at the example). That procedure should fix any issue you encounter while using the randomizer. Make sure to report your issue and the chapter it occurred on so that it can be fixed!"
