SNES9x 2005 is typically considered the best for games with special chips, iirc. But, if you have access to bubble2k16's SNES9x, I'd avoid Retroarch completely.
Well, Bubble's snes9x isnt out in a forwarder form, so I have to use RetroArch.

So, much as I love these Forwarders, it seems each one gives me a different set of problems. After painstakingly making all of my SNES .cias and transferring them to my SD, I start installing them with FBI. But I just started noticing that, while each individual SNES ROM/forwarder installs, every once in a while one of them will replace another title I already had on my system that WASN'T an SNES ROM (for example, an app, or eShop game).

Help.

You're not making sure to make your .cias with unique title IDs. If two games/apps share the same title ID, the older one will be overwritten by whatever new thing you install.

When making a virtual console inject, make note of the code given at the bottom, make sure no future ones overlap!

Well, now that I've already made over 200 .cias, is there any way to check the title IDs versus the ones that are already on my system?

So, update: Every .cia I made just loaded to a black screen, then after several seconds took me back to the Home menu, telling me the 3DS needed to restart. I've since deleted all my SNES .cias. On the plus side, doing so restored all the previous apps and eShop games that I'd accidentally overwritten.

This brings me to my next question: What am I doing wrong in the .cia conversion process? Is it a setting I'm choosing? Is it the core I'm using? I've been using SNES9X, since the consensus seems to be that has the highest compatibility. Would I potentially have better luck with the injector instead of the Forwarder? Can I still make games fullscreen with the injector?

I've been using almost all of Asdolo's tools, and none of the other ones gave me these issues. Had a small TitleID snafu with the NES one, but have since corrected that. All my GB, GBC, NES, and Genesis .cias work perfectly.

Not a random chance, at least not for me. I had around 200 forwarders made, and after about number 50, each one I installed started overwriting other games. Thankfully, no system apps got overridden, but to eliminate the chance of that, I painstakingly went into FBI and made a Notepad document with every TitleID of every piece of content on my system. Now in the process of cross-referencing that document with the TitleID of each new forwarder I make to keep this from happening again.

The developer really needs to make these safer. What did he say about it?

Reported this to the developer: https://github.com/Asdolo/RetroArch-3DS-Forwarders/issues/1

Is it possible to create an NES forwarder? Or a guide I can follow to make an NES forewarder?

I'd like Dragon Warrior IV on the home menu. The official VC emulator does not support this game.
