...Don't DS games run through TWL though?

Making them run through AGB is like running Wii games on GC. So, not possible.

Is it so hard to buy a cheap flashcart xD?

As far as I can tell, the tool you linked simply puts games in a format to be run off a slot 2 cart from NDS mode.

Can't we just use that tool to make a NDS rom made to run off a GBA flashcart and then convert it to a CIA(AGB_Firm GBA game injection)?
I was thinking about that too but some people say that it's more than that

I used the tool on the Zelda Twilight Princess Preview Trailer ROM (8MB), and the ARM9 file looks different. The only time it reads Slot-1 is for playing the video file.
Try a retail rom

No it was not.
The games run in DS mode, have always run in DS mode, will always require running in DS mode.

It's been explained already and people ignored it and still think AGB_FIRM is the solution.
Than we edit the patcher to replace Slot 2 with SD/NAND right?

The feasible solution is editing TWL_FIRM to emulate a Slot-2 in FCRAM, like how AGB_FIRM does, and loading the Slot2-patched ROM there.

That's what would be required, if that would work (and no one knows for sure.)

But theoretically, yes.
We need to redirect read/writes from Slot-1 to SD card, which would require insane amounts of work because you would have to do it individually for each and every single DS game.

tl;dr buy a $10 R4
