For NES, GB and GBC, it's possible through HANS patching. You need to own and have downloaded a VC game, and load a modified ROMFS through HANS.

But having them in the 3DS home menu? No if you're over 9.2. Yes, if you are in or under 9.2.

Assuming we're talking 3dsx versions of emulators here: sure, if the emulators are modified to either A) take arguments in an XML file when booting (like the HANS eShop icon), or B) let us embed a ROM in romfs, so that the game is entirely self-contained within the 3dsx file. A would be the preferred option, because then you could just make an SMDH and XML file for every game, and not have to deal with any source code stuff on your end.

If you're talking CIAs (<= 9.2 only), I don't think they can take arguments, so they'd have to be bundled up like a VC game and use romfs.

Edit: There's also VC injection mentioned above.
