Hacking Will formatting my Luma SysNAND remove A9LH?

I did it thought TinyFormat.
Got my main NNID linked.
And guess what?
ERROR CODE 007-6106 on eShop.

Format again, with system settings. A quick google search reveals that the error code you described is fixed by doing a system format. And I doubt they mean TinyFormat.

As warned, Tiny Format doesn't let Nintendo know it formatted as it is offline. That is unrelated to it being on SysNAND or EmuNAND.

OK, I backed up my SD, and so should I format with or without the SD card in the 3DS? Or does it matter?

When you format just do it without SD card. Backing up SD card was not needed.
