Yes, it works the same as putting on a SD card. Just create a folder caller WAD on the root of the drive for wiiware and a folder called APPS for homebrew.

If you mean install the WiiWare to HDD to save room on NAND, then read about TriiForce, it does just that (saves are saved/read from HDD too)
