Yes, you are. Use the following setting names: dir_bca, dir_wip, dir_cheat and dir_txtcheat, all in the [ GENERAL] section.

Hm. It is a very strange issue. I tried looking up the exception of emg, and i seems somewhere in libfat. This is pretty strange, since I've never seen to fail is there. AFAIK, NSMBW works on WiiFlow without our touching of BCA or WIP, because the corresponding "patch" has been "embedded" into WiiFlow. Right ?
Well, changing the layouts with the 1 and 2 buttons still works, if you have a theme.ini. Without it, you will not be able to switch. Well, categories where never a part of the official releases. I think VIP made a customization which included these categories, but he never added the sourcecode to SVN.
