I can confirm that this problem only effects the new3DS for some unknown reason. My old3DS is not effected and I even made sure to test everything
HMH: Mario Maker 3DS, Worked
GBA: FF1+2 EU, Worked
DS(i): TWL Slot-1 Launcher, worked

That's interesting, I am currently holding off on updating my new3DS until I get some dev builds to test. So I will have to talk to some of my sources to research this one.

Mario Maker doesn't reboot on N3DS, so it shouldn't be affected at all.
