ROM Hack Using my Pokemon Y Save game file?

Hello,

So i was playing with a bought physical version of Pokemon Y before i got a Sky3ds+ card and i'm pretty far into the game. The game obviously saved on my microsd card.

But now i'm using the Sky3ds+ card with Pokemon Y on it and it doesn't load the save game file from my sd card (which i hoped it would) So i guess the system is looking for a save game file on the microsd card which is in the Sky3ds+ card.

Is there any way to move over my save game file from my original Pokemon Y sd card to the microsd card in the Sky3ds+? Or do i need to start over
