How can I seamlessly update my AKAIO without losing some of my settings? Basically I wanna update without losing the following:

- my skins (I know this by backing up the folders in the ui folder)
- retain my settings like individual patch settings for ROMs (if download play, soft-reset are enabled, save type setting) - I don't know where that is stored

You might say that setting the save size is unnecessary but I do it anyway to be on the safe side (lost my Picross 3D and Spirit Tracks save files because of leaving it to default).

Thanks :)

You don't back up anything. Un-RAR the AKAIO archive, highlight everything (or just the _aio folder and akmenu4.nds), right-click and select Copy, then Paste onto your MicroSD root. When it asks to merge or replace, say Yes/Yes to All.

No wiped settings, no missing skins, no stuck at loading screen issues.
Really? You looked in the "_aio" folder to find the UI folder, and you neglected to see the file that says, in English, "globalsettings.ini"? Why has society failed me?

And I can only imagine you are going to say its not in the downloaded folder, that is because it is self generated when you boot the card for the first time with that version of AKIAO installed.
