The solution is as simple as TX putting out a PSA telling people to eject the game cart before booting into CFW. But then again most people with SX OS are probably only using its most basic functionality and aren't even using emuNAND so it wouldn't affect them.

Briefly, emunand was designed for dirty things yo keep sysnand clean and updated. Emummc will be really interesting for patched users when they boot stock updated emummc and homebrew "dirty" emummc. The added value that atmosphere has over sx OS is múltiple emummc over single emunand.
