Did you use the latest Release from the Updater v4.3.0 please ?

Did you tried to manually download the Updater and install it with FBI please ?

No I did it with twilight menu updater, not fbi.

I understand.
Please download the.cia File from the Updater and install it with FBI over your current Version please.
(Maybe also re-boot your 3DS/Device please)
Then try the Update again please and it should work.
