Hacking SD card gets screwed up when I install CIOS USB 2.0

When ever I install CIOS USB 2.0 (Using both kwiirk's and hermes' installer), I can no longer write to my SD card.
I also noticed that my file manager (Dolphin) thinks that the 00000001 folder on my SD card is 99GB and when I try to delete it I get "Input/Output error. Read-only filesystem"

The only way I can get my SD card working again is by wiping the partition table and starting over.

I'm thinking maybe this is happening because I don't have a "proper" filesystem on my SD card.
Are there any tools for Linux that can create a filesystem that complies with the official SD card requirements?
