ROM Hack Romhack Installation Assistance

So I am having a bit of an issue.

Im trying to install some GBA Pokemon Romhacks to my 3DS. However, I keep getting a "1m sub-circuit board not installed" and when trying to save it states there is already a file and proceeds to say "Save Error, change backup memory". I'm able to play the entire game but saving is impossible just like time based events that use the clock.

Essentially something during the conversion process from GBA to CIA file im assuming is messing with the rom itself.
Does anyone know how to fix this?

It is more that any previous emulators or flash carts would handle it by default. All this nasty injection methods on the 3ds then don't have such refinements.
http://www.no-intro.org/tools.htm for a basic save patch and clock fix if it is one of those games that needs it.

It might pose some trouble with some other hacks but you can always try stacking them.
