It says SX OS is not officially supported...but does it work successfully on it? And with the NSP forwarders? I'm looking to set this up soon but don't want to waste my time.
Are there any issues using SX OS or known problems etc?

I think only flycast doesn't work on sxos (?
Either way an atmosphere setup will be always preferred for RetroArch usage and having hekate as bootloader is highly recommended.

I’ve been recently having this issue where I’m playing Banjo Tooie and the game suddenly freezes and crashes Retroarch. I have to press the home menu to get out and it says “this software is closed” I’m launching from the title, atmos 10.1, using Mupen-Next. It used to work before now it randomly crashes :/
Also tried Retroarch 1.8.2 and my sd is FAT32

Has there been any progress in getting Retroarch to output the right resolution when docked? I have custom overlays and video sizes set up for each core and they look great on handheld, but when the output resolution changes in docked mode the video output is small and shifted to the top left corenr of the screen. Clearly retroarch does not expect to have the resolution change, so has anyone figured out a way around this? Thanks!

The "right" resolution for docking is 1080p and for handheld 720p. Because the resolutions are different, custom aspect ratios and overlays designed for one resolution won't work on the other. Normally you would have to make separate versions of each and switch between them. There's other benefits to rendering for the native output resolution so this is absolutely correct for default behavior, an option to disable might be nice but none are built in AFAIK.

Using ReverseNX you *might* be able to force retroarch to always act as if it is handheld, which will render 720p while docked. You would do this by turning reverseNX on for an installed title, then override that title to launch hbmenu and then retroarch. Or at least I think, haven't tried myself, but that is what I would look into.

Check near the end of the flycast thread for m4wx posting a build that fixes those issues. This build isn't mainstream yet because it breaks other games.

is best practice when upgrading RA to delete and replace everything or simply the .nro file?

I'd love to be able to keep my settings so I don't have to reconfigure everything. but if proper procedure is delete and replace, I'll do that.
