It is complicated. Recommended methods are:

-Gateway or CFW (up to 9.2)
-Ninjhax 1 to install .cia files (up to 9.2)

Using .3dsx files in Ninjhax 1 itself is not recommended because it doesn't expose the extra N3DS resources. You should instead use Ninjhax 1 to install .cia files.

Using Ninjhax 2+ is not recommended because while it does grant access to the extra N3DS resources, it blocks kernel access regardless of firmware version. And 9.3+ doesn't yet have kernel access anyway.
I use .3dsx (ninjhax 2.1) under cfw (sysnand 9.2, emunand 9.5) in my n3ds because .cia has less performance that .3dsx in my case.

I don't understand why that would be the case. I have a pretty similar setup (N3DS, SysNAND 8.1, EmuNAND 9.5, Ninjhax 2.1) and .cia and .3dsx speeds are identical for me with the caveat that the latter lacks dynarec support. I see no reason why your EmuNAND would give slower performance for .cia files.

How recently did you last test? It is only over the 2 weeks or so that we figured out how to grant .cia files the full N3DS resources.
 
N3DS, psx rearmed.cia:
Tested pandemonium, format.bin: with vsync off, frameskip1: I have something like fullscreen ingame, but the sound is ugly. slow and with bugs. This is not really playble for me in this state. But it is amazing because it works!

I'm in the same situation on my N3DSXL 9.2. Should I go back to ninjhax 1.1b so I can install cia's? Or should I keep playing with Ninjhax 2.1?

As of today there is two things I would go back to ninjhax 1.1b:
Fullspeed gba emulation
Look at ps1 games on the N3DSXL screen. They don't seem playable yet. So it will mostly be a cool thing to look at.

But! If ps1 games will be playable I will go back to ninjhax 1.1b without doubt.

Gpsp is fullspeed on N3DS through CIA. And you can install gba CIA's after patching AGB_FIRM and play natively. There's zero reason to use ninjhax 2.1 if you have a 9.2 or under 3ds.

There's one reason: The time process to reach what I want takes longer on cfw than hbl. I like the hbl, now with the grid layout.

Replace your boot.3dsx with the pasta cfw.3dsx on the root of your SD card. Simply rename the pasta cfw.3dsx to boot.3dsx and copy all files in that folder to the root directory. It will load much faster than HBL and boot you straight into the home screen after clicking QR code from cubic ninja. This is what I do.

EDIT: there's also a modified MSET 6.x N3DS CIA floating around on sitethatshallnotbenamed.com that has Super Stable 3D and SD card Manager built into it if you want to use DS profile but don't want lose those features.

Why do not improve for old3ds?it is really impossible ?

I think they just want to get them stable enough for an "actual" release. As was said, it's still alpha, not beta nor final. Give them as much time as they need.
 
PLEASE READ THIS IF YOU'RE COMPLAINING ABOUT O3DS SUPPORT
  1. Nobody is targeting a specific model.
  2. RetroArch is meant to be portable to many types of devices. Thus, it's not terribly optimized.
  3. The two 3DS devices run the same firmware, so Retroarch is simply being built to run on the "3DS platform," not a specific device.
  4. The N3DS is simply faster than your device. It makes sense that it happens to run apps faster.
  5. Eventually the emulators will be optimized for the devices.
  6. Once the developers enter that phase, we can hopefully expect to see improvements for both devices.
  7. Don't expect much, though. The original 3DS has slower internals than the original iPhone from 2007.
