Only the second one actually has official Wood support, don't get the first.

The difference is they're two different products from two different teams, they just have similar names because all the chinese clones use the "R4" name without permission to try to generate sales by confusing customers.

There is no homebrew app that will play 3D movies because they'd be DS homebrew, and the DS doesn't support 3D. However, there are plenty of programs that will turn your side-by-side movies into a format that the 3DS camera application will recognize.
