If I update my system NAND to 7.2, download say Pokemon 1.2 patch, then downgrade my sysnand and switch over to emunand, would the patch be retained, or would it be encrypted?

Try it and keep backups of your NAND between each step. You will only lose some time.

It's been done: back up 4.5 sysnand, update sysnand to 7.2, download patch, backup 7.2 sysnand, convert it to emunand, restore 4.5 sysnand.
The patch won't be retained by your restored sysnand, but it will be available in the newly converted emunand.
